My bad if this seems a bit nitpicky lol, but it just never made sense for me for the crate to be in there, it feels more like a holdover from older versions of aurora than an actual feature since grenade-making is more of science's thing than it is medical.

That is the point, evil purposes, yes. It is a alleyway for antags to do evil things, or more rarely, brillant good ideas like a grenade that gives healing chemicals to your lungs.
