Mice can crawl into scrubbers now, so you just link a scrubber up at some point, in either the hot loop or the waste exchange loop, before you pump the gas in, and then watch the magic happen.

Pretty sure the Supermatter Engine Core and its gas loop are completely isolated. Unless you do the modification where you connect the waste cooling part directly to the scrubber network, there is no way a mouse would get in by itself (Or if some engineers/drones decide to grief,but that's another issue).
